1: While you'll probably get a better score doing it that way, the best way to get an honest response from the benchmark is to run it the same way you'd run the game. So if you'd normally be running the game with 18 browser tabs and 5 instances of photoshop and xsplit running... do it that way.
2: No, and you nailed the reason. I'm not sure why they didn't think fullscreen mode would be a good idea, but there you go.
3: Depends if the game can take advantage of SLI or not. I'd be pretty surprised if it couldn't, but you never know. The game engine seems to lean pretty heavily on your video card so I'd expect SLI to improve its performance by quite a bit.
4: Your video card could be stronger. The 460 is good, don't get me wrong there, but if you'd got a little spare cash a 660Ti would probably give you a pretty decent boost. Also a solid state hard drive to run the game from (also your OS... if you haven't tried this, I strongly recommend it, it's really sexy) should produce a noticeable performance boost to just about everything you do.
A mid 5000s score is fine. If you can live with the game at a lower resolution, it'll obviously perform better. I know for me personally, I can't live without my 1920x1080. Lower resolution just seems wrong to me. In graphics processing, the biggest drain on power is usually shadows. If you want the higher resolution, consider turning down the shadow detail and see what happens.
