The only runes that I know of are used by Scholars to make their scrolls for buffs and crafting.

I just got the champion rune skill and bought two different runes from the trainer. Do they work as a passive skill?

I rarely, if ever see Champions equip runes. Honestly, they aren't worth the slot they take up.
The passive skill allows you to equip said runes in your ranged slot, as opposed to having a ranged weapon there. The runes themselves lower the power cost for one of two things, if I remember correctly, Area of Effect skills, and single-target Strike skills, depending on the rune you use.
