PS3 and PC controllers use DirectInput. Microsoft made a new standard for their XBox controllers, XInput. Some PC controllers have a compatability switch, but otherwise conflicts can range from not recognizing the controller (most PC ports) to playing perfectly fine until some part of the level design tells it to start glitching out (Sonic Generations, you'd start sidestepping at the same places in the level). Note that I have yet to see one of their PC ports that actually talks about this requirement, it's left for people to buy the game and be confused unless they dig around forums.
There are various shells to convert a DI controller to XI. MotioninJoy is reccommended by many for PS3 controllers but I find it doesn't work with my Logitech PC one (Logitech has compatibility switches these days, but my controller is old). I use X360ce. It needs to be put in the directory of every game you use it for, but once you generate the appropriate files for one you can just copy/paste. No complaints with it.
