I tried removing the RAM and trying RAM from another computer, hasn't resolved the issue.
I didn't try that memtest yet though, I need to find a floppy disk for it.
I checked IRQ conflicts and see my Video card has a lot of conflicts with my processor and USB host controllers. I'll have to look at it before and after a FFXI install and compare.
As a temporary fix, I'm dual-booting: One Windows XP with FFXI and one Windows XP with everything else.
As for Tech support, they have a toll line you can call and a chat. I tried the chat, and here's what I got:

FFXI TSR Carl: Sorry for the delay, how may I assist you, Bobby?
Bobby: Hi, I have issues with multiple other programs that crash after their initial spash screen after (but not before) FFXI is installed and runs for the first time.
FFXI TSR Carl: What programs are these?
Bobby: Unreal Tournament /UT2003/2004, Age of Mythology, Warcraft III, Starcraft were the only ones I've noticed so far.
Bobby: Other programs; Diablo II, Empire Earth, Morrowind... run fine.
Bobby: And FFXI runs fine as well.
FFXI TSR Carl: Ok, these are all gaming applications whcih means they are require common output performance from your graphics card.
FFXI TSR Carl: What you need to do is find a driver that is supported by all of those games.
Bobby: I've tried 3 different video drivers (And DirectX is up to date); all of them supported by the progeams
Bobby: *programs
Bobby: They all work fine and without error with any o the drivers, until FFXI is installed. After that, the only way to make them work again is a reinstallation f Windows.
FFXI TSR Carl: What is the graphics card you have installed?
Bobby: nVidia GeForce FX 5200
FFXI TSR Carl: The latest tested and supported driver for Nvidia CArds and FFXI is version 56.64

Bobby: ok, I'm back up. Currently only FFXI (With CoP, if it matters) and UT 2004 are installed. Which would you have me run?
FFXI TSR Carl: I'm only a FFXI representative, so if FFXI is not having any issues then you have no problems I can assist with.
Bobby: Um... I said at the beginning that FFXI -causes- multiple other applications to not run if and only if it is installed.
Bobby: They all run fine without and until the installation of FFXI
Bobby: I also stated that FFXI has had no problems; it was the other applications that are having problems caused by it.
FFXI TSR Carl: Which is why a common driver need to be used that will properly run all games. The latest supported driver for FFXI is version 56.64
FFXI TSR Carl: Are you able to run FFXI using that version?
Bobby: I'm able to run FFXI with that version of the drivers, as well as multiple others.
Bobby: I'm also able to run the other applications with that driver version, as well as others, UNTIL FFXI is installed.
Bobby: No program has ever had any problems on my computer until FFXI was installed. After I install it, I need to completely reinstall Windows if I want my other applications to run again, regardless of driver version.
FFXI TSR Carl: Have you contacted the support for those games?
Bobby: Yes, I have. I have contacted each of the individual game manufacturers
Bobby: All resolved the issue is the same fasion; after plenty of troubleshooting, I eventually reinstall windows and thier game works fine.
Bobby: Then I reinstall FFXI, and it doesn't anymore.
Bobby: Since this issue only occurs when FFXI is installed, and does not occur when it isn't installed, wouldn't you agree that the most logical thing is that FFXI is causing the problem?
FFXI TSR Carl: Our game is running fine when launched, therefore there is not problem with the game. We've had no reports of "other games" experiencing issue with our software when installed.
Bobby: I didn't say the problem was with FFXI; I specifically said it wasn't. I said the problem with other games is caused by the installation of FFXI. If your application is causing other applications to function improperly, I fail to see how that does not fall within your scope of support.
Bobby: Furthermore, the fact that you've had no reports of this problem does not make it nonexistant. I find it hard to believe that you can't troubleshoot an issue you haven't heard of before, merely on the premise that you haven't heard of it.
FFXI TSR Carl: You haven't even informed me as to what exactly happen when you try to launch those programs.
Bobby: If I were to say that FFXI only had an error when another program was installed, you would attribute it to that other program.
Bobby: In each of the applications, I will get an initial spash screen, and then the standard "(Program name) has encountered an error and needs to close. We are sorry for the inconvenience." message
FFXI TSR Carl: That is a windows error meaning a conflict with the hardware or drivers on your PC.
Bobby: That error message doesn't come up before the installation of FFXI though.
Bobby: It only comes up, and in multiple applications, after FFXI is installed.
Bobby: So FFXI is causing a conflict with my hardware or drivers?
FFXI TSR Carl: It's a conflict with the specific program that you are trying to run and something on your machine.
Bobby: ok, but this conflict isn't present until FFXI is installed though.
Bobby: After I reinstall windows, all of my applications will run smoothly, and without error. Following the installation of FFXI, the aforementioned applications will cease to function.
Bobby: If I were to tell you that xxx program caused FFXI not to launch, you would attribute it to that program, no? So if FFXI is causing other programs not to launch - several, not just one - then this is clearly an issue caused by FFXI, don't you agree?
FFXI TSR Carl: Our software only installs the necessary game files to the program to run, just like with any other software. It won't install any program(s) outside of the POL directory to be used by another program.
Bobby: If this is a conflict with drivers, hardware, or something else, as you suggest, this conflict is not present in the absense of FFXI. So what is FFXI installing to cause this problem?
Bobby: Or in essense, if FFXI does not install anything that would affect other program or system performance, why are the other programs exibiting these conflicts after and only after the installation of FFXI?
FFXI TSR Carl: I wouldn't be able to give you a list of the 6+GB of information that's being installed, so you have to look at what all of these programs have in common in regards to basic performace which are your graphics card, graphics drivers, Direct X version and sound device.
Bobby: Right. I'm using the latest version of DirectX; have tried 3 (now 4) different video driver versions, 2 different sound versions, and all produce the same result.
Bobby: Also, if I merely uninstall FFXI, and don't reinstall windows, the problem is not resolved. Could you tell me what FFXI installs that it does not uninstall?

FFXI TSR Carl: I am unable to provide you with complete details of that infomration.

FFXI TSR Carl: Try playing around with the particular game's config and ajust some of the graphical settings.
FFXI TSR Carl: IF FFXI is installed, go into the FFXI config and set everything at it's bare minimum. Who knows, maybe FFXI will "reserve" some sort of output that the other games may need out of your grpahics card.
Bobby: tried disabling everything but the kitchen sink in FFXI, doesn't resolve it...
Bobby: Trying safe mode for UT 2004...
FFXI TSR Carl: Please be patient as we review your email and investigate any possiblilties for a solution for your issue.

Bobby: ok, any idea roughly how long that should take?

FFXI TSR Carl: Again, it is not guaranteed our software is causing your issue, but we can investigate it to determine if it is or not.
Bobby: Well, back to the original thing; if the issue only occurs if FFXI is installed, I can't see how anything else could be causing it... if it was a hardware conflict, it would be ever-present, no?
FFXI TSR Carl: All games require performance from atleast one's graphic cards and sound device.
Bobby: And if it happens with multiple driver versions, I'm not sure how it can be attributed to drivers... does FFXI run if I roll back DirectX to 9.0b instead of c?
FFXI TSR Carl: 9.0c is recommended, but you need atleast 8.1
Bobby: yeah, I'm running 9.0c now, and the earliest for other programs is 9.0b, so that's the only thing I can roll back to
Bobby: hmmm... ok, one last question.. and I'm not sure if this is really your ballpark...
Bobby: where are user-created macros stored?
Bobby: file path-wise
