I don't have ghost PMs now, but now I have the reverse, lulz.
That is, I get a PM, but it doesn't say "1 new PM" or whatever at the top.

The ghost PM came back, the very next day. It just came back, it couldn't be another. Oh the ghost PM came back the next, it would not go away...

I got a PM today, checked it, it's marked as read etc, but I'm still getting the '1 private message' thing come up.
Fix'd! Havn't got any private message thing at the top right now, but there's no ghosts.

Not so much fixed as killed.
The link to private messages in the upper right was removed, and in exchange, you'll now get a more easily noticeable notification when you have new PMs. A link to PMs was also added on the menus under the Account menu/heading.
