No... Ninja were never assassins, they were mere spies. Although ninjutsu is composed of many arts all over Asia; there are no killing techniques in ninjutsu. In fact the Kuki family didn't get a branch of Kempo until the end of Bakumatsu-jidai.
Over 80% of Samurai were Ninja. At the beginning of the sengoku, ninutsu was highly utilized and popular at that time... Ninja were like the Japanese government, they kept close record of everything they did, and not one LEGIT historian can find were they were assassins.
