Ok first off, yeah I'm a bit of a noob since I've only been playing about a 3 weeks. I'm a Dwarven hunter currently lvl 33. My question is this, with find minerals buff on I see bright yellow spots that I can find and then I also see some that are darker yellow and I can not ever find them. So what is the deal? Are they underground? Do they require you to have a tool that I haven't found yet? Thanks for help!

Yes, the darker (or faded) dots mean that the nodes are either underground or in a cave.

If you're a miner, you really should get the gatherer addon:

It will keep track of all places where you have found minerals. Note that you do not have to actually mine it to enter it into the database. If a mineral is too high level for you to mine, just click it (get the message you can't mine) and it's in your data base.
Thanks to this data-base, you will see minerals on your normal world map and also on your mini-map, making it much easier to return to those spots (note that nodes respawn at the same places, thus the usefullness of knowing where).
You can even share your nodes data-base with other players, expanding it. Do it with higher level miners and you'll know where are the nodes when you enter a new zone. This makes nodes farming really easy.

This is very good advice and the great thing about it is you can also use it to know where herbs are if you want to become a herbalist. I would reccomend it to anyone planning on getting mining or herbing.
Some nodes are bugged and will spawn inside objects or underground (not in a cave).
If you can't find the node at first, move onto another.

I'd also like to comment that NO, you don't need a special tool to get at these veins.
What you DO need to do if you want them bad enough is search around and learn the geography of the zone you're in. There will be a cave, insect (read: Silithid) hive or other such feature in the area that allows you to get to them.
