I am still struggling to understand the organization of the missions in STO, but I have a few observations.

Missions are organized in larger groups, or series, called Episodes. Not all Episodes are linear. Some are merely a list of missions around a common theme but do not proceed one to the next, such as Tour of Duty. I have made the Episodes into Categories so the Mission template will auto-list them onto the bottom of the Episode page.

A single mission is often subdivided into smaller tasks. it seems appropriate to call these smaller tasks "Scenes", but I am not sure that will work for us.

The Mission Tracker window will show the name of each mission and the most recent task you need to accomplish. There is a green-bordered window that appears below that and highlights tasks in the current "Scene", such as a combat objective when you are engaged in a combat instance like a battle in a System.

Some missions will be built out of multiple scenes and may not always require you to complete all of them. A good example of this is one patrol quest I encountered where I saw four different scenes but the Mission only required me to complete any three of them.
